Swarm Merging: Issues with File's ends

I've noticed when using swarm merging, that the front and end of the files don't always complete (via merging, they will still complete if external sources are available for those pieces).
This is most notable in cases where:

1. you're swarming stand alone files with batch files
   
2. you're swarming batch-files that don't have the exact same files or "piece arrangements"
   

I'm guessing this is current limitation?  Mainly wondering if there will be a way to eventually surpass this. right now I copy the completed files into the directories and run recheck.
